yasya mukhyasya — of whichever primary rasa; yaḥ bhaktaḥ — the devotee who; nitya-nijāśrayaḥ — its permanent, natural shelter; bhavet — turns out to be
Take a primary rasa. One devotee is permanently, and by his very nature, the shelter (āśraya) of that rasa. Fix which rasa he belongs to like that.
āśraya here is the technical term of rasa theory: the vessel in whom the mood permanently resides — as Kṛṣṇa is the viṣaya (object) and the devotee the āśraya (holder) of the rasa.

aṅgatāṁ vrajetgoes over into being an aṅga — a subordinate limbअंगता (अवयवता) को प्राप्त होता है
tatra — there, in that devotee; saḥ eva — that very rasa alone; aṅgī syāt — shall be the aṅgin, the principal whole; anyaḥ — the other rasa; mukhyaḥ api — even though itself primary; aṅgatāṁ vrajet — passes into being a subordinate limb
That rasa — the one whose permanent, natural shelter he is — is the aṅgin there: the principal, the whole. Any other rasa, even a rasa that is itself primary, sinks to being an aṅga, a limb that supports the principal one.
aṅgin vs aṅga is the whole-and-limb distinction: the aṅgin is the body that everything serves; an aṅga is one limb serving the body. Here the devotee's own permanent rasa is the body; a second rasa that arises in him — however grand in itself — serves it as a limb.

Jīva reads mukhyasya this way: it is the rasa whose own special primacy is brought out by a particular pastime. Different pastimes display different rasas as primary; the word points to the one that this pastime makes primary.

Viśvanātha names the other rasa āgantuka — a visitor. It arrives from outside the devotee's fixed rasa rather than standing there permanently. Such a rasa becomes an aṅga, a limb subordinate to the principal one.
